You could back the main HD to the internal or to the external. But not both to the external. There are many options for doing what you're suggesting as far as backing up. Carbon Copy Cloner is great for making bootable backups. I use a program called Memeo LifeAgent for backing up my home folder to a network drive, it can store different "versions" of a file similar to the way Time Machine takes snapshots of files at different times.
